Hernandez appeared in 13 games for Rookie-level Johnson City, posting a 3.48 ERA, allowing 55 hits, striking out 54 and walking 27 in 67.1 innings. Opponents hit .217 against him.

In 2005 Hernandez appeared in 20 games for the Cardinals team in the Dominican Summer League, posting a 2.04 ERA, allowing 25 hits, striking out 36 and walking 12 in 35-1/3 innings.
